Hi!
I'm not an expert, but I would give TrueCrypt a try. That way you can
just create an encrypted container on the drive. The way I would do it
is this:
* format the pendrive to FAT32 (though this doesn't support the Linux
file modes....)
* install TrueCrypt in PuppyLinux
* Create a TrueCrypt container on the pendrive.
* Optional:  Keep a Windows exe and a Linux version on the pendrive to
access the container on the go.

This is not necessarily the best option, but it is one of the easier
on probably one of the more portable ones.
