Without the contents of your snort.conf file, all anyone could do is guess
as to the source of your problems.  

Look in your snort.conf file and find *all* of the instances of the 'output
...' statements and see if any of them are duplicate.

As much as started the snort he presents the following error:
ERROR (null) (0) => Duplicate output keyword!
