How are you getting these portscan alerts? via spp_portscan/2 or via 
rules? You would have to configure ignorehosts so you wouldn't be 
reseting valid connections. Though inadvertently you might reset valid web 
traffic.

Recommendations:
1. Either use SnortSam, Hogwash, or Snort-inline. 
2. Play with spp_portscan threshold, ignorehosts before putting into 
   production. 

Maybe the rest of the gang can recommend something else.
