When virus scans are there certain directories they skip?

If you have an AV product thats setup to quarantine files it usually won't scan that location. Otherwise it really varies client to client depending on the configuration. Some clients seem to do things to system directories that they shouldn't however and hose windows installations as a result but those locations are still scanned because they are favorite spots for viruses and malware to lurk.
