Can you be more specific? What directories does Zenmap now create and where, and where should they be moved to?
I'm speaking about ~/.zenmap, it should be moved into $XDG_CONFIG_HOME/zenmap (At most of systems it will be ~/.config/zenmap)

Across DEs and distributions, it's freedesktop.org's spec -----BEGIN PGP SIGNATURE----- Version: GnuPG v2.0.17 (GNU/Linux) Comment: Using GnuPG with Mozilla - http://enigmail.mozdev.org/ iQEcBAEBAgAGBQJPkkNaAAoJEN9tENx5d7sA47YH/Re5oyWIR9JYIrLsRN07kCiN FjsS3n5907q58OCCfREmlr4S/ELtkHoofXBAz5m2xvmpw+jst7l57XbNpcBg0DjP Xc6laI2CLOPH5Z3zLLznMJDObqILOIh9XYJlR0kB+mGCjFWvgZ21H2TxFfxt99Gm qhW5YNP/J5Zbe0UTIzT/AzWe1+wXnSJpkz+FzAiXl6rP7+5EkSl3LFZUWuRVE0+v cHM/EoW5+dD5KjZruf6ff4v4bZJer2yhyum1reXoDp3ctzwa7w4xTiSCh5R3pXTT /VlP32uZQJy8W0yRo42qfkRnOMLkRoKzdUJNDNY0tMD7b6xiX2qyL/3CyECaW80= =peS3 -----END PGP SIGNATURE-----
