We call each collection of scans shown by Zenmap a "network inventory".
Each window shows one inventory, and you can see the list of scans it
contains in the "Scans" tab. Every new scan you run is automatically
merged into the inventory, so there's no need to merge external XML
files.

There are two ways to save in Zenmap: "Save Scan", which will ask you
which scan from the inventory you want to save, and "Save to Directory",
which will save every scan as a separate XML file inside a directory. We
have briefly discussed another option, which would be to take the merged
inventory results and export them into a single XML file. This would be
convenient and I think it matches what people expect the save function
to do. However it loses information such as the times of the individual
scans and it breaks the notion that one XML file corresponds to one
invocation of Nmap. Some parts of the XML, like the args attribute of
nmaprun, would be meaningless. Still, this might be implemented once
details have been worked out.
