Using remote server support programs?

On some systems that have to be "validated", people seem to be in fear of programs like VNC with SSH, and PCAnywhere.  
Isn't the security of a program like that better than with also having IIS running WEB pages and FTP also being on the 
same server?

Are there any issues I should know about if we wanted to be able to setup remote server support?  Thanks.
