When a rootkit can go to User Program, OS and Kernel level, and even further down in Research to BIOS and Microcode level in future, I dont see any reason for it to shift from directory to directory or drive to drive. Partitions dont stop them, but depends on the Rootkit's property. Sorry, if the answer was not complete enough.
