So I have started to have to use windows.  I use Cygwin and have  
installed nmap.exe under /usr/bin, but it does not appear that the  
nmap.exe honors the NMAPDIR environment variable and does not look  
for the nmap-services file in /usr/share/nmap/ or  /usr/local/share/ 
nmap and I don't see anything in the docs, other than running it from  
a single directory....  What am I missing, or is this just poorly  
configured for windows?

Cygwin is an emulation layer. Those paths are only understood by
programs that link against cygwin.
