PGP on the Mac works fine with Time Machine.  As far as Time Machine can tell, the files look normal.  Note that the 
backup created by Time Machine will not be encrypted unless you also encrypt that drive (at least for USB/firewire 
drives, PGP doesn't encrypt network shares like a Time Capsule).  

I haven't played with it much, but I know people are using them together.

Is PGP on the Mac more compatible with Time Machine than File Vault is?
That was a major problem in our minds, and it would be good to have this
alternative.
