Sysinternals has several different applications which monitor different
aspects of the system. Regmon would allow you to monitor registry
changes, for example. It's worth digging through their site a little
more. 

I read a really good article on this topic recently, but I can't seem to
find it now. I'll keep an eye out for it and send you the link.

I need to analyze exactly what an .exe file is doing to a windows OS
when run. Whether it be a snapshot compare utility or something else.
I was looking at Sysinternals Filemon but it doesnt give me registry
changes, dll changes and such. Can anyone point me in the right
direction or linke me to good articles on this kind of file analysis?
