Cygwin's sshd has a number of limitations unless you go through special configuration steps (e.g., it doesn't support public key authentication without CYGWIN=ntsec). Please read through /usr/share/doc/Cygwin/openssh.README. If you've had various versions of openssh installed on your Windows box over the years, you almost certainly have configuration problems. There are ssh-{user,host}-config scripts as part of Cygwin's openssh package that you should be using; I'm not sure how well they handle existing configurations, but that's where I'd start.

So, anyone tried this (probably!) and could tell me how to transfer these files ? Any help will be appreciated !
I have scp'ed to Windows boxes running Cygwin's scp before so I know it can be done.
