Slowly, but surely, Linux will have NTFS writing support. As of right now its still experimental in the kernel, however, I wouldn't be surprised if it begins working with reasonable sucess, and soon. Micrsoft apparently is also working on another file system, winfs. The only reasons I would even consider using FAT is a) Linux can write to FAT file systems, and b) DOS can read FAT file systems :)
