Snort has a performance preprocessor which can be configured to periodically output performance information to a file.  
For example, including the following in your snort.conf file will generate such performance output every 300 seconds.  
The "pktcnt" is the number of packets processed before checking the time.

preprocessor perfmonitor: time 300 pktcnt 10000

The packet drop rate is one of the fields included in the output.
