I never got the reconnect message, I always stayed disconnected.  Someone else posted a fix that worked for me:

Hi,

I have a problem with Barnyard disconnecting from the MySQL database, seems to happen once a day.  It says it has 
reconnected, but
no new events are visible in BASE.  When I kill barnyard and restart it, all the "pending" events are then viewable in 
BASE.

Has anyone else come across this problem?
