Most of what you need to know for the various snort.conf options is inline in comments of the default snort.conf that comes with the snort package. This really is by far the best and most concise coverage of all the options that are available.
There's also a lot of additional information in the manual (ignore the title of the URL, it's grown past just rules and into output plugins, modes, etc):
http://www.snort.org/docs/writing_rules/And if you have some really detailed off-the-wall question about an option you can also ask the list, or dig in the source code. For the average user however, I'd be surprised if 95% of your questions aren't answered just by reading snort.conf.
