Then, I would do:

make distclean


Others who have actually done this with snort may want to comment as
to whether "make clean" or "make distclean" is prefered...

Then, you go back to step 1) and ./configure --enable-smbalerts or
whatever it was you were trying to do.

Be sure to read INSTALL in the ./docs/ directory about smbalerts :-/
