I also think that Application layer tools such as

WebInspect
AppDetective
Acunetix

Should be considered for web applications....

Also database tools such as Absynthe and nice to have...

VOIP tools like Sivus may be added to the toolbox as well...

I'm a big fan of starting with something like Knoppix or Auditor as a
base OS.
