Linux host in Windows mixed IPSEC environment

I know the title's a little confusing but a client has over 14,000 workstations in 226 remote locations some of which 
are IPSEC'd and some which are not.

My question is, I have a linux server which needs to query both types of clients. How easy is this to achieve?
