Thank you for your bug reports. This is a known issue, and has been fixed
in the latest development branch, but there is no release with the fix yet.
You can try to apply the patch in this thread:
http://seclists.org/nmap-dev/2014/q2/221

Alternatively, you can use the Ndiff tool included with Nmap (
http://nmap.org/ndiff/) to compare your scan files.
