I'd probably stick with SYN for the portrules. My intention was to point out that this way one could easily spot the interesting differences between scan results, but these don't necessarily have to lead to discovering new open ports. SYN scan/-sT is AFAIK most reliable there.

You could do quite a lot in shell scripts, but configuring output and parallelism would be pretty hard there. That's why I'd say that it belongs to the scanner instead.
