This is a Cpanel software issue, not a security issue.  The file is
changed when you log into the administrator interface, where it assumes
your file isn't correct--which is does anyway, even if it is and given
the number of nameservers, it's not anyway--and overwrites it. 
Sometimes, I imagine, it may automate this without prompting you. 
Contact the Cpanel author for support.
