I had the same issue recently. My laptop is set up for dual boot with Ubuntu and Windows. I booted into Ubuntu with 
Avast AV installed. I mounted my Windows partition and use Avast to scan it. I found a Trojan on that partition. Though 
Avast cleaned it, I reinstalled my Windows and changed all my passwords that I own just in case.
