If you are talking about application layer protocols, yes,
this would
be possible to tunnel any protocol inside any other
protocol as all the
application layer protocol allow payloads. IF the protocol
which is to
be used for tunneling does not permit payloads ( any such
protocols? )
then this would not be possible.

Tools and applications to tunnel certain protocols inside
some popular
protocols have been developed. You can search the internet
for your
specific requirement or else you may have to develop a tool
yourself.
Please not such tool will have two parts: one that
accomplishes makes
the tunnel and the other one that takes out the tunneled
protocol at 
the other end.
