You need a methodology that demonstrates that you have met all of the 12 points (and sub-points) covered in the PCI-DSS.
 
Nessus by itself will not satisfy this, just as it will not make a SOX 404 programme. Actually, NO tool by itself will 
do this. 
 
AN external scan vendor is NOT a scanning tool. This is a company that does an external scan. For the internal scanning 
requirements, you can use anything you like. The downside is that you have to meet all of the requirements.

From what I am told - Nessus by itself does not satisfy the PCI
requirements as it primarily focus on network vulnerabilities and not
on web application vulnerabilities.
