As Joel said, entries in the host attribute xml file take precedence over configs in the snort.conf. So if you have a host in the attribute table you have defined as an OS of Linux, Snort will use the Linux reassembly policy for Frag3 and Stream5. Regardless of what the default or even the IP specific policy setting is in the snort.conf. The default policy and any other IP specific host entries in snort.conf do matter for hosts that are not defined in the host attribute table. Best practice is to set the default policy to match whichever operating system type is the most prevalent on your network.
