Question 1: Is there any way for snort to be smart enough to have one instance looking at both interfaces, or to share state between two instances?
depending on your operating systems you can build a bonding network device where two or more network devices are linked together in one device (for example on linux read the file linux/Documentation/networking/bonding.txt in the kernel source tree).
