Historically (in other products), there has been a bit of a problem with mis-implementations of chrooted jails. A buggy program with broken chroot support is worse than one without. Myself, I run every service I can in separate jails. Yup, it takes extra diskspace (~10M/jail), but you know you're in control (and it's only my fault if I screw up!). If you're so worried about your configs, what about setting your snort startup script to start in a jail, and then delete the configs? Won't that work?
