MPLS is layer 2 (or somewhere between layers 2 & 3), so as long as the layer 3 protocol being used by the network you're scanning over is IP, then Nessus, NMap, and probably every other IP scanning tool out there will work just fine over it. If your question was what kind of tools can be used in a penetration test against the MPLS network itself (e.g. can I spoof labels to inject or sniff traffic from other client networks), then NMap and Nessus won't work for this.
