from the top of my head:

IMAP, the db, a webserver, smtp and a bunch of other open ports.

the nexpose security scanner is sort of specialized in lotus notes.

BTW, if you dont want to go that route, you can always get a "secure your 
Lotus Notes environment" book, and check that for hints, as well as the usual 
suspects (misconfigured/faulty webapps) and the usual vulnerability reports.

Lotus Notes is famous for its complexity, though, so good luck :)

In my opinion, it helps tremendously to install it yourself and then look at 
the thing to get an idea of what you are up against.
