The software gets flagged? Or a site gets blocked? What site? What port? Have you checked your firewalls/router ACLs when it is being blocked? How long is it blocked for? What conditions does it become blocked? Have you tried a simple traceroute to see where it gets dropped? Have you tried to get to the site manually (netcat)? Sooo many questions...
