I cannot reproduce your problem.

./nmap --datadir=. --script-updatedb

works just fine for me.

You need to keep in mind a few things: the script dir needs to be  
scripts/, you need to set datadir to wherever scripts/ is located.  
You can put your custom scripts into mydir/scripts and do -- 
datadir=mydir --script-updatedb
