I'm not convinced that it's something going on at Malwarebytes so much as it's an increase in the sophistication of current nasties. As a general rule, I assume that a scan that returns <n> pieces of malware/virus/trojan/worm is probably missing <n/2> other pieces that it just doesn't know how to find.
